I thought my shift boot was torn, so I pulled apart my shifter so I could take a look at it. It turns out the boot isn't torn, it's too small, and has pulled free of the glue the holds it in place. Is my only effective option to have the boot replaced, presumably with one a little bigger?

You could, but if you do, get a custom one. I replaced mine with a Red/Black one and I didn't use glue. You just have to put the tabs through the holes.
Yeah, look at redlinegoods.com. They make good boots for the MINI. As qwertmonkey said, you will have to cut out a few slits so the boot stays in place without glue.
