My stripes are over my clear bra and it's no issue at all. The only thing that might happen is if you had to replace the clear bra (for what reason, I can't imagine), you would have to replace the stripes as well. But that is MUCH cheaper than putting the clear bra on over the stripes, and getting a nick in one or wanting to replace them and then having to pull off the whole clear bra to do so.

I've been wanting to put these stripes on my CR as well. How difficult would it be to carry the stripes through the hood scoop like this car has? That really completes the look IMO.
I'm also trying to decide between white stripes, black stripes, or gray stripes /

I will go with "custom fit" i guess? I went to autozone and bought a long roll of vinyl striping that they have. They have a large roll of black or white vinyl that looks like this with the side outline stripes (which i just cut-off)
Then i went back with black pinstriping to add a little definition to it. The whole roll was like 7 dollars and has lasted 3 years or so.....and its enough to do 10 cars probably (or do roof+boot stripes as well). I just used a hairdryer to get over of the more complex curves that you encounter when you push them out that far and then just made sure to take the stripes all the way to the grill cause i dont like when they end short.
