I am having the same issue and I tried "resetting" but still have a problem. Have an appointment at the dealer on Thurs...I will post again once they figure out what the problem is.
Also, I have noticed that the window doesn't go down the 1/4" when the door is opened like it should...errrrr

Another victim of the half down window here.
Like many, my window rolls back down and attempting re-initialize by holding the window switch up doesn't work.
I have to guess when the window is close to the top and stop it before it rolls down again. It took a few minutes.
Just another issue on a new model? Not likely. I bet this window/motor and software aren't new.

I had a problem with the passenger window auto-up and auto-seal functions working randomly. I took it into the dealer and they said that the motors were functioning properly and that there was nothing wrong. Of course, now I no longer have the problem. The dealer made no mention of reinitializing anything. They also said they created a list of folks with window problems and that I am the only one on it for now. I have a feeling that my problems will be back...

ok--after 5 times to the dealer my issue is finally resolved--the dealer said MINI posted a service announcement that the software in the 08 models (not only the clubman but the s and cooper models too) is not correct and needs to be upgraded--my husband has the same thing happen to his 08 MCS and had to have his software upgraded as well. So far I have had no problems for about 1 month after the upgrade--crossing my fingers that I never have this problem again.

I brought my car in for the first time on Saturday, December 6th. They re-programed it and sent me on my way. It acted up again on Monday night, brought it in on Tuesday morning, December 9th, and they upgraded the program then. Kept it overnight- got it back on Wednesday morning and then it acted up again on Friday the 12th. I brought it in right before close on Friday, got a loaner and they still have it (today's the 16th).
I told them to please look into other options because the re-programming is obviously not working. My dealer called me yesterday and said that MINI has ordered them to put in a new window motor. It was supposed to arrive this morning so hopefully I'll have it back tomorrow. Lets hope this works!!!!
ETA: Keep in mind- I have an '08 MC, not a Clubman. When I searched for this topic, it brought me here. From what I understand, this is an issue in all '08 models.

They already have replaced the motor and the actuater (sp?) on the drivers side and so far so good...crossing my fingers toes and whateever else I can cross for luck! Good luck to everyone else too, as it seems that is all that will help at this point.

Update: they've had my car 8 days now. I guess the new motor took longer than expected to get in but it has now been installed. I've asked them to keep the car for the rest of the weekend and park it outside since its supposed to be bitterly cold these next two days. They are going to continue testing the window when cold since that is when all these problems started. I know I'm not the only one with this problem but its too much of a coincidence that it started malfunctioning as soon as the temps dropped super low.
