The Mini dealer just quoted me $330 + tax for a rear brake job. They tell me this is a "special" price because they have some deal going on where they roll the prices back to the year 2000, it is a 39% discount. Seems kind of pricey to me.

Wow! That is insane. That sounds more expensive than my Benz. Unless they are replacing your rotors and pads and doing a brake fluid change, that is way too expensive.
If your not mechanically inclined to do it yourself, I'd shop around locally for someone else. I haven't done it on a mini but I've done it on my Mercedes Benz which is a more complex brake job only because you have more parts to take apart and you have 2 pins that you have to pop out in order to lift the pads out. I'm sure someone has a how to here on the forum.
My dealer replaced my rear brakes at no charge as part of my very last free service under the 36mo/36k free service warranty... Your dealer should probably do the same - no?...
I'm past the 36,000 mile mark (42900) they did replace the front brakes at 35900. I've been meaning to try the red stuff brakes. this might just be the time to do it.
That's the going rate for brakes these days. I was quoted $790 for brakes all around on my A4. Did it myself, rotors and pads for less than $350. If you have the skills, diy and save the dough. Not too difficult to swap parts.
My 2008 needs new rear brakes as well -- I put Hawk HPS pads on the front when the car was new because I didn't like having the front wheels black all the time. I'll probably get a set of those for the rear as well, but I'm not sure what rotors to get. I don't need anything fancy, just something roughly equivalent to OEM would be fine with me.
