What's disappointing is that my configuration does not include installation and painting of JCW aero kit! argh, I wish we could just order it straight from the factory.
I think MINI did a bad job of introducing the new sub brand.
Could you imagine an M3 not including the suspension and body kit, not to mention having to pay extra for installation?

Its not all that bad.. My JWC is set up as follows:
Paint
ZCV (convenience);
ZCW (cold weather);
ZPP (premium);
Other options:
522 (Xenon headlights);
5AA Rear fog lamp;
653 (HD radio);
6FD Mini Hif Sound;
Mudflaps
Clearshield
Window Tint
Dropping the radio and speakers would bring it under $35K
Paint
ZCV (convenience);
ZCW (cold weather);
ZPP (premium);
Other options:
522 (Xenon headlights);
5AA Rear fog lamp;
653 (HD radio);
6FD Mini Hif Sound;
Mudflaps
Clearshield

I just decided to go with the factory JCW, and I'm on a budget. My spec came in at $30,900 and includes Xenons and the cold weather pack. I'd rather go this route then get leather and a couple other goodies on the regular MCS and spend $28K.
I don't mind that it lacks the aero kit because I'm one of those in the minority that likes a 'sleeper' car. I don't want people to see it coming, blaring at them from miles away.
I loved my MK IV R32 because everyone just thought it was a golf.
$30K is a lot to spend on a MINI, but I'm hoping the JCW is worth it.
And thanks to the original poster for the info -- VERY helpful!

So if you want an "M" version of a Mini it should cost $37,101 before you add options (take 1.66 X $22,350). You can get the body kit and the JCW suspension installed by your dealer for $4500. Totaling $33,700 for a JCW Hardtop. You could still add the $1250 convenience, $1500 premium, and $500 Cold weather and be at $36,950.

Note quite the same comparison. I mean, first of all, you'd compare the JCW to the Cooper, not the Cooper S, because I'm sure that 32k figure for the 3 series is NOT for the 335i but for the base engine. Plus, the M car comes with many options standard that are not included on the base 3 series (but JCW doesn't do this).
So let me revise:
3 Series: $32,400 Starting
M3: $53,800 Starting
Increase of 66%
Cooper: $19,200 Starting
JCW Hardtop: $29,200 Starting
Increase of 52%
That means that using the same upgrade percentage from the M would put the JCW at $31,872 (1.66*19,200). So I now have the room of $2672. for that you could still get the sports suspension $500, the JCW aero kit $1250, and have $922 to offer for installation.
And what comes standard on the M3?!?!?
Here is a list of options that cost money on an M3: Metallic Paint, Leather, Compass, Folding mirrors, garage door opener, heated seats, navigation, comfort access, voice acctivation, HD Radio, ipod connectivity, BMW assist, park distance, folding rear seat, moonroof, satelite radio, premium sound.
So let's not pretend that the M3 is loaded full of options already in the price.
The JCW is properly priced for a BMW. I also think they could have included the aero kit, and suspension, and upped the price for everyone and that would have been fine too.

I, for one, am glad they didn't. I like spending less money on a car that performs as well but looks a bit more stealth. I don't disagree with any of your pricing logic, I just like that I can get into a JCW for right around $30K. If they had moved the price up much higher, I would have stuck with a regular MCS

altogether that should cost me less than $32K.

Anyone else confused over the bluetooth/ipod options?
All I want is the MFSW, armrest and ipod adapter (and smartphone prep 6NF), but it says they are removing 6NE (which is required for 6NF) from the convenience package...
Does that mean I need to have all 3?

Yeah I just noticed that, however there it costs $500 and when added to the "new" convenience package of $1250, is $250 more than the current convenience package with 6NE already included
