Before you start saying just buy an S I wish I would of but I felt I was growing out of car scene and well I'm not. I have a r56 justa with sport package blah blah. I have been talking to revolution motor works about their upcoming stand alone engine management system which would work well. I have been looking at getting the n14 motor to swap in but my main question is would the tranny work all that or what my plan is to keep it as close to none S as I can please any input would be amazing. Thank you

What do you mean would the tranny work? Do you have an auto trans? If so, then the controls for it may be unhappy about the motor swap and/or engine management swap and refuse to work. For the manual trans, the main issues would be if the bits all bolt together correctly.
I know you don't want to hear this, but it would probably be less expensive--and certainly much easier and faster--to sell your car and buy an S. I understand that is not always an option (especially when you have an emotional attachment to the car) but it is at least worth thinking about.

Why go through the effort?
As long as your current "r56 justa," with sport package is in good shape you should be able to find a buyer easily...if you do a major modification like you're talking...I doubt that you will ever be able to sell it, should you have the desire/need to do so.
Take the ca$h from the sale of your justa, plus the large amount of ca$h that you apparently already have and buy a 2007 - 2010 MINI Cooper S with the N14 engine.
That's my $0.02

The transmission will work if either an auto or manual. If a manual you'll need an uprated clutch assembly. If it's an auto there's less issue. The auto uses a stand alone ECU that controls it. The biggest issue is the wire harness, plumbing and ECU all of which will need to be changed. You'll need a wrecked S to cannibalize to make it feasible. It really would be much less expensive to just buy an S. Keep the Justa for your daily driver and find an inexpensive S project car, then build it how you want it.
