It's a matter of your preference.

Consider that tire sizes will be different which can affect tire selection options.

16" wheels will weigh less and generall cost less than the same design in 17".

What are you using the MINI for? Street use only? What about summer vs All Season tires? Do you drive in cold weather or do you have winter wheels/tires?

16" wheels allow you more options for tire sizes that give more ride comfort-
195/55-16
205/50-16
205/55-16

17" wheels have good tire sizes and options but tend to have lower sidewalls
205/45-17
215/45-17
One way to increase ride comfort is to choose a tire that is made with ride comfort as a priority- Michelin Pilot Super Sport/ Pilot 4S.

Which MINI model do you have? Is suspension OEM, any plans to lower it?
