I think there's been at least one person here who's taken delivery of a recent base-model Cooper with 14mm studs, so I don't think it's just the GP, or even just the JCW cars that have the larger studs.
This does not necessarily mean you'll have problems with wheels, though. Several of the stock wheels have 16mm holes, and will work with either the 12mm or 14mm bolts.

The information I have is that any Mini Cooper S with a production date of after August of 2006 will have M14x1.25 Bolts instead of M12x1.5 bolts. My Mini was a Week 33 (Mid August) production and has the M14 bolts. I just finished drilling out a set of wheels to get them on the car.

"X-lites" fit either size stud without drilling, but I haven't seen a comprehensive list of what other wheels will fit. Most of the manufacturer pages don't list bolt-hole diameter as one of the specs for their wheels.
